it sounds to me like like you've got a bad neogeo bios or got neoragex roms though some roms work on both emulators.best thing to do in kawaks is go to tools and audit romsets.this will produce a file in your kawaks folder that will will tell you what files are missing for the roms you have.
if u still can't get them to work post a part of the audit(for 1 game only...not the whole audit) and i'll have a look and tell you whats up.i'd definetly get another neogeo.zip file,correct ones are 56kb in size and should include the following...
neogeo.rom
ng-lo.rom
ng-sfix.rom
ng-sm1.rom
