Hi guys,
Well, having mismatched roms is a common problem.
I use mainly two emulators WinKawaks and a modified Nebula.
WinKawaks for current valid games.
Nebula for locked games.
The reason I use Nebula for the locked games is it is easier to write .dat files for the games that are locked in the original nebula. Nebula has a folder called romdata that contains the games it will recognize.
So say I downloaded samsho5.zip and want to play it on the modified Nebula. I would create samsho5.dat (regular txt file) and follow the syntax of other .dat files.
Open samsho5.zip so that you can see the file names, exact size of each file and CRC values. I use winAce for this.
Each .rom or .bin line has the following format in a .dat:
n,m,s,c,0
n = name of rom/bin file
m = memory insertion point
s = size of rom/bin file in hex
c = CRC value
0 = not sure what this is but its always zero
So you would proceed to type the information WinAce shows you of the zip file in the dat file.
Here are some pics:

The RomName has to be the same as the zip file name.
Game section can be anything you want.
An easy way to get the file size in hex is to open up a scientic calculator and enter the file size that winAce says in decimal, then use a calculator function to convert it to hex. I use the one windows brings.
The rest of the file ends in:
[System]
CartridgeID: 270
GfxCrypt: 0
GfxKey: 0
ButLayout: 9
Fix: 0
CartridgeID: is the number that the rom/bin name has.
All the rest tells the emulator how to load it. Still figuring the final four out. ButLayOut is always 9 for some reason. Haven't played with it yet.
In the end you should have two files:
samsho5.zip
samsho5.dat
Place the dat in romdata folder in Nebula and the zip anywhere you like. Make sure you configure the directories to point to it though. Start the modified Nebula and load game. Hopefully it worked. Enjoy.

What I tried to modify was the pictures but they both won't show at the same time. It could be the posting software is not parsing correctly, IE browser, or it's just me.
